I don't have any rare games, so I'd say my "most prized game" would be CIB Joy Mech Fight.  It's an extremely fun Famicom-exclusive; one of the few good fighting games on the Famicom.

EDIT* Or it would have to be my Sonic the Hedgehog pirate.  I love Sonic games, and I love the Famicom, and when the two combine, it's just awesome!
I like to glitch old VHS tapes and turn them into visuals for live music events. Check out what I'm working on - www.instagram.com/tylerisneat

I'm most proud of my SD Hero Soukessen, because it's an awesome game and no one ever mentions it as being awesome even tho they think it is after playing it. I consider it my discovery, at least here at FW.

You are right, JC. I would not have bought that game if you hadn't reccommended it. The gameplay is great!

So far people have only been mentioning famicom games in this thread. I will mention more than one for a 3 of Nintendo's Japanese systems and why:

Famicom-  My CIB Star Wars. The gold covering on the cart isn't mint but it still looks great to me. Great artwork, and I managed to snatch it on ebay for 9 bucks total! Gameplay is wacko enough to be entertaining.

SFC- My loose Rendering Ranger. One of the pricest (but not the highest) I paid, the gameplay is a mash-up of Contra style (with super cool weaponry) to schmup style. Graphics seem to be the best I've ever seen for the system. You won't find many copies of this gem around!

N64- Ahhh, its my CIB beautiful near mint Bangi-oh (for the Japanese N64). It is the priciest I paid (only because several others were sniping it at the last minute, and I just HAD to have it). Its rare for the N64. I've heard the Dreamcast version is cheaper, but I prefer to play it on my N64. You get two great weapons and a zillion stages to have fun in with your small little mech suit.
Dance, puppets... dance!

For Famicom: Probably my disk games more than my carts because of how common they are. But owning Nintendo made floppy disks for a system that was not released outside of Japan, I consider them very special. Especially the manuals for both of the Zelda games... it gave me stickers!  :D

NES: As of today's post, probably my SMB3 CIB set. It was my first CIB game I got and I got it dirt cheap. I hope to have both Zeldas CIB though.

Atari 2600: Pitfall, it was the first platform type game I ever played... good times.

SNES: I don't have it yet, but for my birthday my brother is getting me Link to the Past CIB. That will be awesome.

N64: Both Zelda's. Ocarina of Time for the gold cart and manual. Majora's Mask for the 3d holo label gold cart and game guide. I also got the tape preview for it that was pretty entertaining. I hope to one day get both boxes and the Majora's Mask manual.
Now you're playing with Power

Commodore 64: The Great Giana Sisters. One of the earliest SMB rip offs, this game's is home to some of the finest chiptunes you'll ever hear. It's odd, because a lot of C64 games are sparse on any audio at all, let alone good audio.

Famicom: Rockman 1-6 set. I'm a Rockman nut and I own 1-6 on Famicom, NES, Gamecube, PS2 and Xbox. crazy! They aren't CIB, but then I was not and still am not really insane enough to pay those sorts of prices of extra paper boxes and manuals written in Japanese. With custom covers (the cover project people!) any loose game can become just as good as CIB, in fact better as the cases are hard plastic, not soft cardboard.

NES: Without a doubt, Retrozone's PowerPak. Almost the entire NES/Famicom library playable, plus hacks, translations homebrew and pirates. How could anything top that?

Genesis: Zero Wing or Rockman Mega World. Zero Wing is the game that gave us the infamous "all your base" lines and Rockman Mega World is a collection of 16-bit remakes of Rockman 1-3 plus a bonus mode that lets you choose any eight weapons form all the weapon choices from 1-3. This alone makes it awesome.

Sega CD: Night Trap. This is the reason why the ERSB exists today. Fuck you Night Trap.

SNES: Super Famicom Wars on the Nintendo Data cart from Nintendo. It's a great game and rare to boot.

Playstation: Rhapsody A Musical Adventure. Sure, this cutesy RPG is as girly as you can get, but it's so well written and translated it's one of the PS1's hidden gems.

Saturn: Super Adventure Rockman. The only FMV based Rockman game that spans four discs. It's cool.

N64: Pocket Monsters Stadium and Pocket Monsters Stadium 2. Back in the day when Pokémon was mega popular, these games were the shit. Nowadays, I look at them as nostalgic memories when I told my friends that I own the Japanese versions, haha.

Dreamcast: Ikaruga. Sure its on Gamecube and the best version is actually on the 360's LIVE arcade, but the original has some nice charm to it.

Gamecube: Zelda Collector's Disc. I suppose its nothing too special, but I picked it up at a yard sale for $5. I see it on ebay go for around $40. Not bad.

PS2: a toss up between Global Defense Force (PAL only) and Castle of Shikigami 2. Both are obscure budget titles. The former a third person shooter the latter a shump with the worst Japanese-to-English dub EVER. Seriously. Youtube some cutscenes. They make ZERO sense.

Xbox: Metal Wolf Chaos. This game is awesome. You're the President of the United States. IN A MECH.

Xbox 360: The Onechanbara Bikini Samurai Squad. This game isn't good. It's so bad It's AWESOME.

Wii: Tatsunoko vs Capcom Cross Generation of Heroes. I'm an early bird.

Gameboy: Megaman I-V. Finding V was extremely difficult and I didn't have it until just recently. I'd put that game alone here, but owning the complete set of all five games is much more of an achievement since all of them are rarely seen the wild.

GameGear: Megaman. I'm a Rockman fanatic, so even though this game isn't good, I still own it and its my lone Gamegear game I own. Boo-yah.

Gameboy Color: Shantae. Talk about a good game, this title was what I would consider to be the GBC's swan song and one of the best looking 8-bit games made for anything.

Gameboy Advance: F-Zero Climax if you want a specific game, but really I would say my M3 Perfect SD. It's an SD card based flash cart that can play almost any Gameboy Advance and Gameboy game. It's thanks to this cart that I'm able to play Mother 3 in English on the actual hardware.

NDS: Ouendan 1 and 2. EBA eat your heart out. These games are awesome.

PSP:  Rockman Rockman. The Japanese version of Powered Up is even cuter and more fun to play than the English version.

My mmc5 prototype board for famicom. Never thought I'd have anything mmc5.

DDCecil

Famicom: I guess Batman, as it was the first official cart I ever owned. Plus it's just a good game!

NES: Complete Ninja Gaiden 2. My favorite game of all-time.

Super Famicom: My complete 5 game Final Fantasy set

SNES: Prehistorik Man. No one ever mentions this game, and it is my favorite 2D Platformer.

Sega CD: My Japanese copy of Time Gal.

Saturn: Signed copy of Galaxy Fraulein Yuna: Mika Akitika Illust. Works

TanookiSuitSam

Famicom - Devil World. it was the first cart I ever owned for the famicom and I still love it to this very day. Addictive game.

NES - Super Mario Bros 3. Was my first ever game and i'll never forget it.

SNES - TMNT Turtles in Time. One of the best beat'em ups I've ever played. Plus it's got the turtles, I LOVE the TMNT!

Genesis - Streets of Rage 2. Easily one of the best games on the console. Sure it bares a VERY large resemblance to Final Fight but whatever! I still love this game!

DS - Rhythm Heaven. A must own for any with a DS.

hi

I'm proud of my whole Famicom collection as of now, albeit a small one. The Famicom + Disk System brought me immense joy when I first got it up and running. It continues to please me to this day. It was refreshing to have the feeling of excitement again, the one I had when I was a young lad. That is the reason the Famicom Disk System will always have a special place in my heart. The first game I bought for my FDS was Doki Doki Panic. I was so excited to play it; I played it all day long and beat it with all characters! I naturally bought SMB2 JP next, haha. I spent a lot of time on that one and beat it multiple times.

I'm also proud of my US Magical Chase for the TurboGrafx-16. It is pretty rare and expensive. If you like cutie side-scrolling shooters, I can recommend it to you. However, my favorite TurboGrafx-16 game ever made is AirZonk! I'm proud to own this masterpiece of pure awesomeness. I can recommend AirZonk to anyone and everyone. 8)
